In “CRISPR-Cas” module, users can browse the pre-calculated CRISPR-Cas systems through taxonomy tree, or fuzzy search of the bacterial and archaeal description or RefSeq accession numbers to visualize the detailed information. It also provides both global and local views to check and compare the predicted CRISPR-Cas systems. The global view provides the CRISPR-Cas regions coupled with the predicted bacterial genomic islands (GIs) using IslandViewer and predicted prophage regions using prophinder and phaster.
The local view provides the visualization of the CRISPR array plus the Cas proteins (coloured based on their functions such as acquisition, ancillary, CASCADE, crRNA maturation and helper) with the detailed information for the CRISPR array (location, repeat and spacer) and the Cas genes (location, HMM profiles and type/subtype).
1.Browser
Users can browse all the bacterial and archaeal organisms with CRISPR systems (containing both CRISPRs locus and Cas proteins) according to the bacteria or archaea evolutionary lineage.
2.Search
Users can search for an interested bacteria or archaea organism by the bacteria or archaea name or RefSeq ID.[example: Streptococcus thermophilus LMD-9 or NC_008532]
3.Compare
Users can compare the CRISPR systems among the organisms belonging to the same species or genus.
